The topic is pretty much self explanatory right??
I Guess that everyone here has their little "parts" of any game's gameplay that made their games worthy, right?
Those thing that if present on other games could have made it a lot better...
So here is my 5

I enjoyed the Tech system in Chrono Trigger, but getting some of the later techs took for-freakin'-ever. Even with training against one of the Mu's (which is only like 20 T.P.)
As for the materia system? Meh, totally indifferent. It may have been cool and revolutionary in its day, but that day is long gone.

The Job System from Final Fantasy V.
To a lesser extent, the Job System from Final Fantasy IIIj.
The general fluidity of Mega Man X the first time through; it kind of wore off after a while, but man, it felt right.

Changing classes in Golden Sun--you change classes both as you level up and as you change around your elemental Djinn; and each different class has its own unique selection of spells and abilities. I have a party right now with a Samurai and a Ninja. A freakin' Ninja! I tells ya, it's freakin' sweet.
Also, I think anyone's first time playing a really good Sonic game should elicit a "Whee!". I've been playing Sonic Advance 3 (which probably isn't the best there is, but it's not bad at all), and after years of playing with Mario, the speed of a Sonic game can be exhilarating.
Tales of Phantasia's Techbirds. 'Specially in the Ifreed's Treasure Hunt sidequest.
Turtles IV may not be my preferred kind of game, but sometimes, being able to fling the guy you were beating up straight into the screen is kinda fun. Same with flipping him over your character's head and smashing him into the floor.
Illusion of Gaia has an ablility for one of your playable characters (there's really only one, but he takes on different forms) where his body spins around like a top; you can achieve some insane speeds with that one when going up or down an incline.
Also, all of StarFox.

I'd love to see a Final Fantasy game with the combat system from Grandia 3. IMO, Grandia 3 has one of the funnest combat engines in RPGs. Actually, now that I think about it, it's sort of a 3-D version of the Chrono Trigger system, but the characters move faster. Also, I'd like to see more emphasis on exploration/hidden stuff, ala Skies of Arcadia or, as a ground-based game, Dragon Quest 8.
As for the FF Job System, it's okay, but I think it tends to lead to min-maxing and a lot of extra levelling that isn't necessary.

100-Man Melee in SSBM. That's a fun mode.
The HEX battle system in Wild Arms 4. Very intriguing; most boss battles were more like puzzles than anything else, forcing you to figure out the trick to beating the boss before he wipes the floor with you.
The battle system in Tales of Symphonia. Ownage, pure and simple.
Any part of Fire Emblem. 'Nuff said.
Creating characters in Soul Calibur III. I'll spend an hour getting my character to look just the way I want.

-Everything in Majora's Mask. EVERYTHING.
-The unconventional sides-balance in Red Alert and RA2. The Tiberian series had units that were "equivalants" of guys on the other side, but Red Alert had everything balance out on the whole. The Allies had better Infantry (GI, Rocketeer, Chrono L., etc) and completely dominated the seas and skies (Powerful navy and air units fairly early), whereas the Soviets had better tank divisions (Rhino Tank > Grizzly) and far superior air and land defenses (Flak Cannon >>> Patriot Missile, Tesla Coil > Prism Tower).
-The astoundingly intense strategy needed in Fire Emblem.
-How well C&C: Renegade pulled off the RTS --> FPS conversion while still staying astoundingly true to the original game.

- SV Setup in S.L.A.I., especially when the illegal parts store was introduced. Go, go, dual gatling guns and dual lasers while I'm in Optical Camoflauge (the enemy won't see until I kills 'em all) for almost 30 seconds!
- The battle system of Valkyrie Profile. It's pretty nice to have characters with more than 100,000 HPs each.
- Ship combat in Skies of Arcadia. Too bad there's still not enough cool things to destroy.
- Grandia 3's battle system. I don't really like the characters but the combat is badass.
- The demon contract system in Shin Megami Tensei: Nocturne...
Theo (protagonist's nickname): "Hey, sexy Succubus. Y'wanna go kill all humans?"
Succubus: "Sure, just give me a Vital Stone and...wait, Kagatsuhi is full right now. Sorry, no can do."
Theo: "Yeah, yeah, I'll pick one of you up when it's half full, I guess."

-Chrono Triggers Combos (Namely Ice Sword and all the moves with Ayla)
-Any Suikodens use of Runes (But especially in Suikoden I-III) Soul Eater, Pale Moon, Blinking Rune and all the Rune pairs....its Materia as it should have been.
-Just the avg gameplay of Symphony of the Night (But especially being able to use every weapon and every weapon having a distinct look and set of physics)
-The first 10 times or so of playing Orcarina of Time. Doing anything.
-Surviving a level of UN Squaderon

Seconded, I was SO good at it after 30 hours (straight...).
Materia system was good, but I never fully understood it back when I played FF7.
FFT combat is just great. It's as close as you can get, that I've seen, to D&D in an ideal platform (turn-based, move, act, is a simple version of D&D).

Combat in Breath of Fire: Dragon Quarter. It's fairly complicated to describe, so Wikipedia it.
Everything else in Dragon Quarter. I played the game through at least 7 times straight without it getting boring.
Raping things in Kingdom Hearts two with Anti-Form and Final Form.
Combo moves in Chrono Trigger.
Golden Sun. Haven't played 2, but hopefully it's as good as 1.

Legend of Dragoon's combat system. Its the predecessor of Shadow Heart's Judgement Ring, which entails pressing buttons in a certain combo when you attack, only instead of doing it before the attack, its done during the attack, and the enemy can try to counter it on the fly. And the dragoon powers themselves were a beautiful as they were deadly. (Fire up one of the dragon summons for an excellent example of this).
Final Fantasy Tactics. Especially the later jobs where there's so many ways to focus on accomplishing the job at hand. (Knight + Archer)
Final Fantasy X. Each chracter (not class) excelled at defeating certain monster types, requiring you to shift them around. The sphere grid wasn't that bad either.
Star Ocean: Till the end of time. Only game that you can craft a weapon far more potent than the ultimate.
Heroes of Might and Magic V. The whole thing. From cinematic battles, to abso-fucking-lutely awesome spell graphics, to unique heroes and races. Each one feels and plays completely different.

Battle system in Tales of Legendia or Symphonia. ToS gets bonus points for eschewing random encounters.
All of Majora's Mask. Except for the first three-day cycle.
Ship battles and exploration in Skies of Arcadia.
